How high should the probe extend above the soil?

Push the probe down in the soil until the main cylinder portion of the casing sits just above the soil. 

You can, of course, use a long probe and push it into the desired depth and leave the rest of the probe sticking out of the ground. In certain cases, this can improve connectivity for sensors installed farther away from the gateway.
